You can't really go wrong with any of the main three comic shops on Johnson St.: Legends, Curious, and Yellowjacket. All three cater to a slightly different audience and between the three of them (and to a lesser degree Old Towne) you stand a fairly good chance of finding what you're looking for.
Legends (the one I shop at the most) caters a more more than the others to the independent crowd, as well as promoting key creators such as Alan Moore and Warren Ellis who have stood the test of time in terms of quality. That said if you're only interested in the superheroes, their selection of those is about the same size as the other stores on the block.
Oh yes, this Legends actually opened years prior to the night club downtown of the same name, and the businesses are unrelated. -

This is actually one of my favorite comic shops, and I've definitely been spoiled with awesome ones in Chicago. There are a TON of unusual comics and a decent selection of back issues here. Not to mention the posters, figurines, etc. that are all over.
It's great to go to a shop and be able to find all sorts of independent comics. -

A Victoria institution with Gareth Gaudin, creator of Perogy Cat at its helm, Legends Comics is awesome. It's locally owned and operated, by a real live comic lover and Victoria artist. It's a great, friendly place that I like to support when I can.
